Grigoris Peponis and Spyros Mouzakitis told journalists they would continue to do their jobs after giving evidence to a supreme court probe.
The pair wrote to the head of the supreme court's financial crimes section on Wednesday, resigning as deputy prosecutors with the appeal court.
"We will not accept being prosecutors under supervision," they wrote. "We will not accept being the alibi for various organised interests and for those who are operating in the grey area of financial crime."
Both prosecutors were appointed seven months ago to the financial crimes section, the SDOE, as part of the previous socialist government's aim of cracking down on tax evasion to help tackle Greece's massive debt burden.
The SDOE has became increasingly powerful since the summer, when former anti-terrorist prosecutor Yannis Diotis was appointed to lead it.
